With separated winding gives galvanic isolation, ensures safety for working on low voltage from high potentials besides provides HF noise isolation between supplies (common & deferential noise). This can be enhanced further by Electrostatic shields/ screens to provide higher noise immunity between the supplies (to100 to 130dB) called ultrahigh isolation transformers.
Shield / screen also protects by safety grounding in case of insulation, damage over heating burn out before high voltage contacting the low voltage winding, resulting in tripping mains input or fuse blowing ,thus avoiding shock hazard to other side low operators or circuits.
